Don't be too pedantic about it, he's not doing anything seriously wrong, and you won't get in any trouble. Don't call him to discuss it.
When I was an intern at a hospital I had a lovely nurse supervising me and many times there was not a huge amount for me to do and she let me leave half an hour early, she said to me "go and relax for a bit and then go home -I'll tell them you left at 3' (the time I was meant to leave). She waa so beautiful. My point is it really is just not that a big deal, and just be nice about it and help him out. It's no crime.
