Does anyone know where I can get decent quality winter baby clothes (especially sleepers and footed sleepers) cheap? Is there a good thrift store in the NYC area? Or online?
Aside from Hanna Andersson and Carter's, what are good brands that should hold up pretty well?

I like carter's sleepers. I buy the ones on sale for $10, spend $75 to get free shipping and use a 20% coupon.
Old Navy has some good stuff.
As does H&M.
And Children's Place (though not their cotton sleepers - they are garbage).
Crazy 8 too.

Target has. I usually buy Carter's because I find the quality of their clothes is amazing and Target always seems to have cheaper prices.
TJmaxx also has Carter's for cheaper than other places.

Target has great stuff for under 10 dollars. There is a store called Kid City, I have heard of it, that sells closeout stuff from Carters, Absorba, etc for 2-7 dollars a stretchie.

I also really like carter's and you can get good deals in department stores and on Labor Day.
Also where in NY and how far would you go for cheap clothes? I know of some good consignment stores in Long Island where I usually get good deals--and they are mostly brand names which are good quality for a fraction of the price.

Try zulily.com. You have to sign up which is free, and it sometimes takes a couple or a few weeks to get the stuff you ordered, but there are top brands at majorly discounted prices.
