Brooklyn Public Library.
And then go shopping at gourmet glatt and have the kids sip hot chocolate as they walk through the aisles.

Free is hard. If the weather's warm enough you could go to Coney Island and walk the boardwalk and on the beach. I think the aquarium there might be free on Friday after a certain time, but it might be too close to Shabbos. If it's within your budget you could try Kids in Action (there's usually a Groupon or Living Social deal to make it cheaper) or bowling.

Go to Barnes and noble. Buy them each one book at the end. Me and my kids spend hours there.
