My dd has asthma, and has been taking 1 ml of budesonide twice a day for about 2 months. Her stomach has really been bothering her a lot. Could it be related?

Yes. Call her doctor. This is a terrific drug (ESP for IBS) but can have problematic side effects in some cases.
