We just had a rabbi finish teaching our ds to lein for his Bar Mitzvah.
What is commonly done? Do we "pay" him for Shabbos? Or give a gift? We are very happy with a job well done.

unless it's a close friend who is doing it as a favor, there usually is a fee. generally it is determined before the lessons start I would assume.. I would ask the person... "what do I owe you?" ... because , while a gift might be nice, it won't get you very far if you owe the person $300-500. a gift might ADD a personal touch, but don't assume that you don't owe cash.
related -- I paid cash to my kallah teacher but also gave her a gift. similar situation.

Was this not discussed before the lessons started?
Most people get paid to teach boys to read the Parasha. Ask him what you owe him. I'm surprised he didn't discuss his fee with you initially.
If he didn't plan on charging you, then buy him a nice gift.
Mazal tov!
