If it's actual rust, because you have a steel percolator (test with a magnet--if it sticks, it's steel) you want to scour with steel wool till all rust is removed, and in future dry the pot very well after every use.
If it's an aluminum pot that turned black, pour in some plain vinegar and run through a cycle.
If it's a stainless steel pot that looks "rusty" from coffee residue--all pots will have this buildup if you don't scrub them after every use--scrub with baking soda or steel wool. I personally pour in a little bleach and swish it around till the residue vanishes but a friend of mine tried that and killed the pot. I don't know if the pot was on its last legs anyway or if the bleach was left too long and corroded the heating element.

Boil up a litle lemon juice for a couple of minutes. As good as new.
