I will be traveling for 3 weeks in Israel with 2 teen boys.
How do I arrange tours and trips independently.
Is there a way to join different tours in Israel and see the country?
Anyone have any suggestions?
For example... I have seen Masada on my own- it was "fine" but I think we would have really appreciated it more had we gone with a tour guide.
Looking for any and all suggestions on how to make the most out of this trip.

A American family member once took a tour to kever rochel with the regular bus. The guy wanted $60 and the family member paid it because she was naive. Later they asked the lady sitting next to her how much she paid without the tour she said three shekel. Bottom line you dont need a tour guide. Probably those car service guys are better, but it should be an honest one. There are also websites that have a list of things to do. I know people go to the bedouins tents, kineret, museum for the blind, masada, har chermon, eiyn gedi. I always have someone drive me but I never went touring.

Most sites have tours. Call ahead to ask if they have English ones.
A tour company will cover everything. Pricey, but comfortable and enjoyable. May be more worth it for more distant sites.
Lever Rochel is pretty straight forward. Just take the regular bus. Different kevarim up north, have someone guide you, we got lost in an Arab village looking for Kever Micha Hanavi.
