Got new food processor and forgot to rinse it before making Kugel. I did toivel the blade. Should I throw out the Kugel?

So long as you washed the blade after you toivelled it I think you are fine.

Do you think that there is Treifus on the plastic part? The instructions say to rinse with soapy water before using.

not treifus - shmootz.
Your kugel was baked at high temperature - you are probably fine.
