Help me plan Chicago and NYC trip with 12 YO DD

I will be traveling to the US from Israel in May with my 12 year old DD in honor of her bat mitzvah, we will be in Chicago with my mom (also coming from Israel) who will show us where she grew up.
We will be spending almost a week in Chicago (based in Skokie) and an equal amount of time in NYC (based in Flatbush).
We will spend some time with family and friends and shopping. DD's English is not that great, she is very gifted and interested in science and history. I have the Museum of Science and Industry in Chicago and the Met and Tenement Museum in NYC on our must see list. I think we will do a Broadway Show as well. What else should we do? If we are going to be in both cities, which museums should we do where ( Field museum or American museum of natural history, if we do the Met should we also do Art Institute, etc)? I will have a car in Chicago not in NY.
Any tips are welcome.

Thanks, I've done the research and I've been to both cities (although not to all the museums and attractions). I'm looking for advice on how to build a trip that would highlight the best that both cities have to offer, without redundancy.

What about Ellis Island? I would imagine it is too late to book crown tickets, but it is classic new york with a bit of science thrown in--the museum discusses the construction of the Statue. the ferry ride to get there is nice too.

Get some good sausages in Chicago.
Plan a full day at the museum. It's really well done.

I would do the met, not the art institute (and make sure to take a free tour at the met )
