First time I bought a duvet cover.
Stuffed it with my old comforter.
Do I need to remove the comforter and wash the cover and comforter separately?

Yes, sure.
The comforter doesnt need to be washed as often as the duvet.

This is the point of duvet covers. That you can remove them to wash so you don't have to wash the comforter too much.

I agree. The duvets get washed for shabbos. The down comforters twice a year.

My question was more in terms of
CAN I wash them together, while it’s still inside.
I wash my comforter every 2 weeks, before I stuck it inside the duvet cover.

There's no point. It will get all tangled up and you will have to remove it anyway to set it all straight again.
