I often hear people interchange the words mesorah and minhag... "We have a mesorah (tradition) to cut challah this way... We have a minhag (custom) to ..." Are these words synonyms? I don't think so, but neither do I know the difference. Anyone care to explain the difference?

Essentially the same thing. Mesorah seems to imply a deeper transmission of the conduct from generation to generation.
