I like when he goes sitting because I am not sure if he has to pee or poop.
But most of the pee comes out between the toilet and the seat.
Is there anything I can do to prevent?

You can get a toddler seat that sits on top of the regular seat and has a splash guard.

Does that help also between the toilet and cover? or just over the cover?

I’m not sure- I have a girl… I just use it because it’s a small seat for her to be comfortable on.
You can probably use it straight on the toilet too, lifting up both the seat and cover.
(There are a few different options, you can check them out on amazon- search toddler toilet seat.)

My son would lean forward when peeing sitting down so it would be aimed farther back.

I make them sit backwards in the beginning.

He's a boy. He'll will make all over the place for years, everytime. Sorry. Invest in a good pet cleaning spray. I use it twice daily in my boys bathroom.

He should be able to tell you what he needs to make.
Most of the time they only need to pee (my kids anyway)
I found it much easier to teach them to go standing

I have him hold himself and point downwards. Otherwise it goes out the toilet and on his legs etc

You need to make sure his p3nis is pointed downwards into the toilet bowl. It may need you/him actually pushing it down. If he leans forwards or sits further back on the seat, that usually helps as well.

Two choices - strip his pants and underwear (annoying) so he can sit all the way back and it goes in or you can teach him how to push his private part down.
I always found teaching today to go standing the easiest
