In general, father's name is used for identification purposes. For example, men are called up for aliyos with father's name.

Only when davening for someone (refuah, success, yeshua, etc) do we use the mother's name to arouse compassion so to speak, for the person.

Interesting I never knew the part of arousing pity. Now that your saying about the aliyos I’m remembering that they’re also called Ben the father, in shul.

For Ashkenazim, the only time you use the mother's name is when praying for someone in some sort of difficulty, whether it's sickness or poverty or a lawsuit, because of the compassion element. For all other uses including on religious contracts and documents such as the ketubah, the father's name is used.

I wonder if it’s related because many people in tanach are called ben their father despite the existence of multiple wives.
Unless all of these people only had one?

Writing the fathers name might make it easier to identify the person, as men were traditionally the ones who worked and mingled with the world while the women were home.
If this is the case, the question becomes why the mother’s name in prayer? Compassion makes sense.
