I would not stay in Soho, very little Jewish and kosher going on there...and you will still need to take a train/bus to get anywhere. Willi is a better option - you have minyan factories and plenty of kosher, it's right over the Williamsburg bridge and there is a bus or you can take a Via -very reasonable.

Does it make sense to stay in NJ if you're paying for transportation to and from Manhattan every day?
Go on Priceline. You may find a good deal. Especially if you're willing to let them choose the place based on how many rating stars you're looking for.

Try the Comfort Inn, midtown west.

Not particularly near a minyan, but you can get to one.

Ditto kosher food.

Uber will be fast and cheap from ft lee to midtown or the upper west side. It’s right outside New York on the jersey side.

There are also busses into the city. Or you can stay in Teaneck and there is kosher food there.

estimates uber from Fort Lee to Manhattan at $40 or so. Each way.

Even if its $20 -- and given the tolls, its not -- OP would be better off adding that to the cost of the hotel and staying in Manhattan.

Definitely agree.
Lodging outside of the city as a way to save money only works if you use public transportation or have a car. Otherwise the cost of the taxis and car services will be the difference between the Manhattan hotel and the other hotel.

Would you want to stay in Brooklyn near the D train for a 35 minute ride to midtown?

You should have both pretty close by. A map shows that’s near W80th St, and there are several kosher restaurants on 72nd, and many others in the area. I’m sure there are shuls nearby as well; I know of at least two in the upper 60s.

If you take an Uber or Juno to the train station in Willi then it will cost you like $7 per ride. Then get a metro card for the family(4 year old is free). If you buy for a certain amount then you get 1 or more rides free.

Yes, 80 Riverside Drive is near a number of shuls with reliable minyanim - Ohev Shalom, Rav Besser's shtiebel, Boyan shtiebel, Carlebach is right there, plus a little farther away are OZ, Young Israel, etc. And while midtown offers the best kosher restaurant selection, there are a few options on the UWS>

Its a great location in terms of shul, food and transportation but I am not sure about that hotel. What did the reviews say?

Also an Uber from Manhattan to New Jersey is more expensive than NJ to Manhattan. So perhaps price both ways when making your calculations.

$2.75 per adult per ride (as many transfers within the subway system as you'd like during your paid ride)

I believe there are 7 day unlimited cards for around $32 per person but not usually necessary to spend that much

Just change the travel dates, and check the reviews.

I would not stay in Brooklyn, you're spending so much money on this vacation it would be a shame to spend so much time on traveling.

Many people rennovate their basements for short term rentals. You should post this in the Yahoo frum/shul groups of the communities that interest you.

You can also check Groupon and Living Social to see what hotels they have for discounted rates. February is off season so you may be able to find something cheaper. I agree that it's not worth it to stay in Fort Lee or Teaneck because the cost of transportation for 4 to get to and from the city will add up and you won't end up saving money in the long run.
