Do you want to see the site of modern Jewish tragedies or ancient Jewish tragedies?
On a more prosaic note, what time of year will you be flying, and what kind of weather can you expect in either place?
Can't provide an opinion; I've never been to either.

You really can't go wrong with either. My husband loves Prague but I love Rome. The food is incredible and it was really cool to see the Colosseum and the fountains. So beautiful!

I visited both
We spent more time in rome and felt it wasn't enough. Theres lots of gistory there that reuqires long guided tours. If you will just hop in and hop out you will feel like you didn't see anything. Prague is beautiful in itself. I vote for Prague.

Neither are favorite cities of mine but if you're just talking about a short stop over probably Prague is better.

I've been to both. When will you be travelling? How long will you be staying? Rome can be a furnace in the summer. Both cities are charming and vibrant.

I love other Italian cities:Venice, Naples, Florence.
Also the south of France Nice and Marseille.
Switzerland (Zurich or Geneva) for the scenery.
And Paris and London if you haven't been.
But really you have to see what works for you in terms of how you are flying, the amount of time that you have and the season of the year.
I was in Prague a very long time ago and hear that it is much livelier now than when we were there. It is much more compact than Rome and hence suitable for a short hop.
Rome, I wouldn't go back to if you paid me. Been there twice and it was more than enough.

We happen to be leaning towards Prague but I think flights more complicated to work out en route to Israel

I was just going to say this. We are also considering a stop in Euripe on the way to Isreal and although my husband would love to do Prague, there is no direct stopovers and it takes over 3 hours from Frankfurt, Vienna or Munich....

food in rome was amaziiing! and quite a few restaurants all in one area right near the great synagogue. my husband is very into architecture but I am not, but I like history and he does not, so there was a really great blend. neither of us liked the art museum but again all about finding what suits you both.

I prefered the food in rome (eventhough prague's restaurant was also great ) but enjoyed prague more.
you cant go worng with either.
other cities to concider maybe: venice, vienna (currently 7 flights/day to ben gurion), nice (frnace),

If travel logistics don't work out for Prague, then Rome is a great choice. Not as compact as Prague, but decent public transport helps close the gap.
Great food and a lot to see.
Tips:
1. If you want to go to the Colosseum, book tickets online ahead of time.
2. Watch your wallet, esp on crowded buses/metros.
