Filtered water still has non water particles (minerals, etc).
Have you tried distilled?

Will it make the difference? So expensive/time consuming (I live few flights upstairs) to fill up a big vaporizer.
The water is blackened with black pieces...really dirty looking

Seems like mold. Check the machine if there's mold anywhere.

Cant be. Brand new machine and I had it with my old machine. My apartment is new as well

Unless you use distilled water, it contains minerals and other dissolved materials that remain behind when the water evaporates. You need to clean the appliance out now and then. Read the user manual.
Plain white vinegar dissolves mineral deposits very well. If the user manual doesn't specify, call the manufacturer to find out if vinegar will harm the works. The easiest way to deminerlaize the appliance is to pour in a little vinegar and let it sit for a while, swirling every so often to speed the process. Then dump out the vinegar, rinse in clean water and you're good to go. If you live in a hard-water area, you'll have to do this more often.
