She'll know why you are calling. Something like, I'm sorry that I couldn't be there (if it's appropriate for your relationship) to say this in person, but I wanted to say that I'm sorry for your loss. Then say whatever else you wish to and the pasuk.....

Keep it short. I just sat shiva and people called and thought they had to have an entire conversation. You fulfill the mitzvah by saying the pasuk. Shiva is exhausting and overwhelming for the avel, and she will appreciate not having to stay on the phone too long. Just say you're so sorry for her loss, you heard the niftar was a special person (if you did) and hamakom...

its likely that someone else will answer the phone and tell your boss that it is you on the line. remember to let the avel speak first. not to say hello, maybe just however you usually address her. just say two or three things. I'm sorry I couldn't be there in person. so sorry for your loss. hamakom... repeating from scrabble-spot on
