Is there any way for me to bake pareve cookies (obviously uncovered) in a meat oven other than by self cleaning it?
Is self cleaning an oven dangerous/unhealthy at all?

The cookies will be pareve in the sense that you won't have to wait 6 hours(or whatever am't of hrs u wait) to eat dairy. You'll be able to eat dairy immediately after you eat the cookies.However, you won't be able to eat any dairy along with the cookies. In all honesty, I really think that you should speak to rav to confirm. Afaik, a self-cleaning oven uses high temp to burn off food residue from the oven. No chemicals involved.

Using the self-cleaning feature too frequently can ruin your oven.
There's a range of opinions. Some say that if the oven is clean and wasn't used in 24 hours, no problem to eat the cookies with milk.

Just bake them in the oven. As long as there isn't any actual meat particles present, your cookies will be pareve. You don't need to self clean.
