when someone makes the sign of the cross over you?
(As a gesture of protection, in their mind, not because they're trying to convert you or anything).
It seemed boorish to say anything at the moment of parting.

Halachically? I've no idea.
But my reaction would be to accept the gesture with the love that was intended. (If it was a regular thing, I might say "I'm not sure that works for Jews, but I love you too.")

Wow, this deteriorated quickly.
I stayed with a lady in Kiev who wasn't trying to convert me or anything like that. She was totally respectful. It was just when we were saying goodbye, because I had a long journey ahead of me, that she did that. Because in her mind it protects against harm.
I said nothing but then was afraid Hashem would punish me for "accepting" it.

Oh my. I would be extremely ill at ease. All my years in public school and never encountered that. I would tell please don't do it, I'm Jewish.

I have to tell you, I was going to say something very similar to SixOfWands. People have said this kind of thing, e.g. not G-d bless you but JC, etc., and I appreciate the kindness behind it, in that this is coming from a good place. If this was someone I had to deal with on a regular, not random basis, I would probably say something so that s/he wouldn't do it, but in a way that acknowledges that kindness.
In this case, unless you said Amein, I'm not worried.

She definitely knew I was Jewish!

Why would Hashem punish you for something completely out of your control? G-d does not look for reason to punish people.

I think I would become a peice of jelly.
How can you be held accountable for something she did?
Are you asking if its ok that you didn't say anything?
Im sure its ok.
And may Hasgem peotect you from all harm along your journey.

When my grandmother died and we were driving in a funeral home limo to the cemetery, I looked out the window and saw a woman make the sign of the cross as the procession passed her; I remember feeling a sense of warmth and love from a total stranger showing they care in their own way.

It's quite common for the ROC to deliver a traveller's blessing. Like us, the ROC has a blessing for every occasion. The outward symbolism remains the same. I suspect I'll be getting my fair share over the weekend when I get to see some ROC members of the family.
