Is it ever correct to say "do you well" "do him well" etc, like
"A good meal will do you well"
Or should it always be "good" instead of "well"?

A hot meal will do you good.
You would do well to eat a hot meal.
No, you would not say something would "do him well."
Unless you meant that someone was doing a good job of impersonating him. "You should hire that comedian to stand in for you at state occasions. He does you well."

When do you use the word which or what?
For ex, which city do you live in? Or what city do you live in?

Someone will likely have more to add but generally speaking, "which" as you presented it suggests that you are asking about specific cities that the respondent will be choosing from.
