Here is a story I (think I) recall from seminary.
There was a parshan (one of the big ones- like Ramban or something) who wrote a commentary describing something that existed in the times of the bais haMikash (like one of the keilim, or a shekel). He argued that this thing looked a certain way.
Then at some point someone travelled to Israel and an actual artifact was discovered, which disproved what the rabbi had written. So he changed his commentary.
Is this familiar to anyone? I know it's got lots of gaps. Would like to hear the full/correct version.

I don't know much more details, but are you referring to the rimonim on the Cohen's clothes - whether the paamonim were inside the rimonim or whethr they alternated rimon - pa'amon, and then they found in the Vatican that it was different to how he describe it?
Does that sound famiiar?
I might also be getting 2 stories mixed up.

I remember reading something about the tzitz, whether the words kodesh laHashem were written on one line or 2, and then someone said but I saw the tzitz in rome and it was one way, but the debate continued, as they said that the tzitz was not a real one, a copy was made so it shouldnt fallinto the wrong hands.
Something like that, but I dont remember where I read it, and if all the details are accurate.
