I have very casual work at home job which I do on computer. Do to the procrastination of boss he gave me work at 4pm Thursday which had to be emailed out to public by someone else before shabbos. He bumped into me 9am in the morning and said he had an urgent job so I said I was available today. I had nothing much on all day. He gave me the file at 4pm - which is the time kids come home from school. He could of given me file n any day this week. I have a decant size family and evening hours are busy with dinner, homework, bath, housework etc. I have kids of all ages so house is not quiet till 9:30 and by them I am tired and just cleaning up kitchen and go to bed. Occasionally if I have a lot of work and not so tired I will work after bedtime. The work I had today is only a 30 min job. Should I charge more for doing in rush and not during working hours?

Of course you can! You should be paid overtime for work carried out out of hours. You must mention it prior to carrying out the work though. Discuss it during a meeting with your employer or send an email stating that all out of hours work will be treated as overtime.
ETA: Obviously it's too late for the work that's been done already. Just make sure to set guidelines for the future.

Your mistake was in not giving him limits. A better answer to today's question might have been, "I'm available until 3:30. I will have to be finished by then. How long do you think the project will take? (Add an extra hour in your head if he tends to underestimate.)... So, then, I'll need the file before two."
And if you are OK with the pre Shabbos work once in a while, fine, but if not, maybe say, "I'm sorry, I can't accept anything due past X:00 on Thursday, and all work must be given to me X hours in advance.
Many school or office secretaries have similar policies.
