It's very hidden. When I read the series as a child I never picked up on it. It was only years later when I read a biography on CS Lewis and it talked about how Narnia was all an allegory for Lewis having discovered religion and aslan represented JC etc.

FYI, many of the books others listed are below reading level for an above average 9yo. But some of them were right on, such as Avner Gold, Hobbit, Narnia, Mysterious Benedict Society, etc.

Commonsensemedia.org will help you sort out some problematic books, specifically violence or s_xuality, but it's not from a Torah perspective, so obviously take everything with a grain of salt.

I wouldn't recommend giving the first Harry Potter book unless you're okay with him eventually reading the whole series (which is not totally clean). They're great books and it's a bit of a tease only letting him read one
Wizard of Oz series (there are tons of them)
Magic Tree House
Indian in the Cupboard series (from what I remember it's very clean)

My kids are avid readers with huge appetites for reading.
They are really in to the books written by frum writers. Like authors from the circle or Ruthie Pearlman.
They are bright kids and the books aren’t boring to them but not particularly intellectual.

Another really good series of older, clean books is the Tales of Magic by Edward Eager. As far as I remember they are clean. This is the reading order for all seven books.
Half Magic
Knight's Castle
Magic by the Lake
The Time Garden
Magic or Not?
The Well Wishers
Seven Day Magic

In ONE book, either Ramona or her Mother, or
Ramona and her Father, they talked about Yoshke.
Maybe the school removed all Ramona books so parents shouldn't think school gave a hechsher on all Ramona books.

Please ask her for more recommendations.
He loved the Lord of the Rings series.
Read some of keeper of the lost cities.
Would love more books like this.

I don't consider Judy Blume's books to be reliably clean
Some are acceptable and I give them to my kids to read, but others have unacceptable content in my opinion
Anyway probably not relevant to OP cuz of reading level.... but just saying LOL
