I also grew up not drinking water left uncovered overnight. I always thought it was because water is mekabel tumah, I never heard about snakes.

occasionally, when I want to refrigerate a piece of leftover onion or an egg yolk I'm saving to glaze challa, I add some salt so that's it's not just plain onion/egg and it can be used

I do the same. so it's not just a chabad halacha - I just heard it(personally) in a shiur from a litvish posek. he suggested either salting it or not peeling it completely.

the uncovered water thing only applies if you will drink the water, right?
I know someone who covers their negel vasser overnight, the reason was like RG said it would be mekabel tumah. so this would be unnecessary?

mekabel tumah

I know you can't keep the water (or anu food, for that matter) under a bed b/c of the tumah that leaves a person in the morining. Even if the food is covered/. sealed, so I guess the same appplyes to water.

I ask my husband, and he said that everything has 2 resons: phisical & spiritual. Even if th ephysical reason doesn't apply anymore, the spiritual still does. Therefore, the water should be covered even in the high scraper.

But before accepting upon yourself all the humras/ minhagim/ etc of the past, double check with your Rav.

Is one allowed to use garlic powder or jarred chopped onion? What about not storing food in metal containers overnight-has anyone heard of that?

if it's completely peeled, it's a problem

best thing to do, as FY says - ask your rav
