Indoors or outdoors?
If he's interested in planes or space, then he would probably love the Cradle of Aviation Museum. There is a firefighters museum right next door as well.

He's definitely not too young for the Intrepid, but be aware that there can be very long lines to get in and there is no shade.
How about the Liberty Science Center in NJ or the Hall of Science in Queens?

fishing / hiking ... go upstate for the day & let him roll in the mud - catch a few frogs ...
bring a big picnic & extra clothes - including shoes he could get wet

My family loves the Central Park zoo - can get crowded though.
They don't do it in the summer, but during the rest of the year if you get to the Queens Hall of Science before 11 on Sunday, admission is free.

My boys LOVED the Liberty Science Center. It is expensive though.
They also really enjoyed going on the Beast. It's a boat that goes really fast and sprays you with water.
Kids n Action is always my fallback, but its even pricier than the Science Center.

If you want to go fruit and veggie picking, then I would highly recommend Lawrence Farms. They have a lot of variety, plus a petting zoo and a farm stand with kosher ice cream (Kleins).
Another idea is the New York Aquarium in Coney Island.
