If you don't vaccinate for whatever reason, did this present bureaucratic challenges when your child entered the school system [in Israel]? If so, how did you navigate and what is your advice?

There is no legal obligation to vaccinate in Israel, not even if you send your children to school. If there is an epidemic, then the Minister of Health can mandate that vaccine for all public areas, schools, etc. If someone chooses not to vaccinate during an epidemic, then they must stay home.
A school cannot refuse to accept an unvaccinated child above the age of 3 (mandatory education).

I don't know about making aliyah with an unvaccinated child, but in most cities they've instated rules in daycares (for kids under 3 years old) that a child won't be accepted unless they are fully up to date on vaccinations according to the Ministry for Health's guidelines.
In my child's daycare, there's a mother who needs to take her daughter out next year and put her somewhere else when this rule comes into effect in September. She has to move her to a different daycare which is of much poorer quality IMHO.
