It might be worth a call to your LOR. A lot of people are unnecessarily stricter than they need to be.
The Star K website details the laws for cooking meat and milk in the same oven.

Most rabbanim let you use the same oven as long as you burn it out for a certain amount of time.

Even that may not be necessary. Some hold that you only have to cover one or the other (milk or meat). Some only cover if something is considered liquid.
