What's reason she doesn't want a BY school - frumkeit pressure or doesn't do well with Jewish subjects?
I'm a BT with a FFB daughter and live in Brooklyn. I wouldn't send her to a kiruv school, but rather to a non BY, more modern one, if her problem with BY is with frumkeit pressures.
Check out schools in 5 towns, Shulamith in brooklyn, Bruriah in NJ

If she's looking at Machon Chana she might be looking for something Chabad. Try Pittsburgh or New Haven.

Its a chabad school in crown heights that is meant for girls that had difficulty with regular mainstream chabad schools ( might work for her as you said she had a hars time with bais yakkov).
