I know there have been many threads before but I dont see any where people went in the winter. What activities are there with a bunch of little kids? What area should we stay?

We went last Yeshiva week
Watch the trolley
Children’s museum
Walk by the harbor
Bowling lol
Mapparium ( not sure spelling ) museum
Stayed at an Homeaway apartment not far from shul.
Wasn’t the best pick
But there are many places to stay on Homeaway

Best to stay in Brookline area, near kosher restaurants (mostly on Harvard Street) and shuls. It can be cold, but there are some great indoor activities: a wonderful science museum and children's museum, a nice aquarium, a Boston Tea Party ship with reenactment (adjacent to children's museum). There's also Fenway Park tours, the Freedom Trail, and really fun Duck Boats.

children museum is around 19 dollars a person and parking is expensive
it is a big playground and not worth it
if you go a hour before closing time it is half price
if you know someone who has a librairy card from boston some musums are free
the marriot in brookline is nice and walking distance to chabad and young isreal of boston
food go to the butchery in brookline

Trying to come up with an itinerary that makes sense for a family of 2 adults and children 4-18 for an overnight stay in Philly. We figure that we will have time to do stuff from 12 noon on the first day till about 6 pm on the second day (before return trip back home).
Can a Boston native or someone who has been there help me? I figure that the outdoor stuff is a no go for this time of year.
Can you give feedback on the following:
Eastern State Penitentiary
This got awesome reviews. I think our kids will really like it!! entry is only $14-$16 which is reasonable
Mapparium. It looks free? has good reviews - but it seems like its only a very short attraction
thinking of taking this out:
Boston tea party ship. Half is outside. 28.45 for adults. 20.85 for children (5-12). Interactive dramatization. Only lasts a bit more than an hour – expensive for that!
National Museum of American Jewish History. Free. But is it boring??

I'm confused by your post. This is a thread about visiting Boston, but you wrote that you're looking for an overnight stay in Philly, and then asked for advice from a Boston native. You then asked about 4 attractions, 2 in Boston (Mapparium and tea party ship) and 2 in Philly (penitentiary and Jewish museum). You definitely can't combine these into one trip, as they're many hours from one another. Which destination are you planning to go to?
