We learn at home, but kodesh is always first. We do chol after lunch. On Fridays we only do kodesh. I much prefer doing kodesh first thing!!

In elementary school - kodesh morning, chol afternoon.
From 7th grade up - because different teachers for each subject, and each teacher teaches many classes, kodesh and chol interspersed throughout the day. eg. could be math, math, chumash, english, english, lunch, halacha, physics, legal studies.

In Israel DL boys have kodesh in the morning and chol in the afternoon. Girls, have it intertwined according to teacher's schedules. However all the teachers are frum and there is davening either in the beginning of the first period or during a special period for tefila before regular classes. According to my memory we usually started our day with a daily halacha or something right after davening before going on with our regular lesson.

Of course no matter what, Shacharis is in the morning.
I think every school should make sure that at least Modeh Ani and the Morning Brachos and the Morning Shema are said in the morning. The rest can be done before the kodesh studies, in order to bless on the Torah before studying it, and just as part of chinuch. So the Shemona Esrei will count as Mincha instead, whatever.
