We will be in E"Y for a specific reason and I have to entertain my teenagers during our stay. I know many places aren't safe now but what are some suggestions besides the kosel, huge zoo, kosel tunnels, yam hamelach, machane Yehuda shuk?

Don’t know what your budget is but Plan-it Israel makes itineraries and has recently been working with the matzav. They are offering visiting of chayalim, survivors etc. they also know which places are open to visit and are safe.

Go to the center/ nearer north.
Haifa - science museum, cable car, various museums, beach promenade, Hecht Park
Zichron Yaakov - winery, Gan Hanadiv gardens
Tel Aviv - Diaspora museum
Ramat Gan - Safari (you need a car)
Rehovot - Open air science museum at the Weitzman Institute (ideal on a non-rainy winter's day)

You need to check if the specific museum is open. Some are not.
You can go to the museum of tolerance in yerushalyim and volunteer. I was there one day packing gear for soldiers, and a different day sorting and wrapping toys for Hanukkah gifts.
There are other opportunities for families to volunteer as well.
