We stopped reusing towels when my first dc had molluscum. Yes, I do wash alot of towels. When another dc had MRSA I was really happy that we already had a great system in place.
Some skin issues are really contagious and the first thing a doctor will tell you is to be careful with towels.

When towels are hung up to dry neatly on a towel bar, they can be used for several baths. We do a towel wash once per week with all our towels, certainly not daily.
I wouldn't keep them in the bedrooms. Kids tend to throw damp towels on the beds - ew! It's hard enough to train them to keep their rooms sanitary without having to deal with damp towels.
